In July 1865, a railroad line was completed from Olney to Geneseo. This provided economic growth for the area and resulted in an increase in population. In 1867, Geneseo was incorporated as a city.

The city is named after the Battle of Genesee Flats (also called Second Bull Run), which occurred during the American Civil War on September 1-2 1862 near Gainesville, Virginia (now part of Prince William County).
