Johnson was born in Waco, Texas. He attended Waco High School, where he played high school football for the Waco Lions. As a senior in 2000, he was named a first-team All-American by Parade magazine. He was also named the Dallas Morning News Defensive Player of the Year and District 17-5A Most Valuable Player.

Johnson played college football at the University of Texas at Austin from 2001 to 2004. He was a three-year starter and led the team in tackles his junior and senior years. As a junior in 2003, he was named a first-team All-American by College Football News and ESPN. He was also awarded the Butkus Award as the nation’s top collegiate linebacker. In 2004, he helped lead Texas to victory in the Rose Bowl over Michigan, where he had 11 tackles and was named co-Defensive Player of the Game.
